My intention is to have the .qtr file reside in the project directory and the project's artifacts (e.g. mid/wav files) reside in a subdirectory named session.
So when testing, I changed the Directory value to session and expected things to "just get saved" to the .qtr file I had opened. Instead, I was prompted to go ahead and save (a new) .qtr file (to the session directory).
